Windowed vs Fullscreen

I am trying to use alpha blending in SDL, when I run it windowed at 1024x768 it runs without slowdown, however when I run the exact same thing at 1024x768 but in fullscreen it get <1 fps.

What confuses me is the fact that fullscreen or windowed it is still displaying and blending the same ammount of pixels so it should not make a difference.

Is there anyway to get the same fps that I get when windowed while running fullscreen?

...or if not is there anyway to sort of emulate fullscreen by when opening the window it always apears at the very top left of the screen?
