Tom Bombadil contributes almost nothing to the plot of the story. He was even cut out of the almost complete BBC radio version.

You mean Glorfindel? That was a sensible move also. He's really an auxiliary character, they might as well have just given the screen time to Arwen.
Those defenses made, I do think PJ and crew got so wrapped up in all their weapons and sets and costumes and the general scale of the whole production that they did lose sight of the story. Aragorn's character became a pretty-boy warrior dude, the Legolas-Gimli friendship is lost, the roles of Merry and Pippin are largely diminished, Gandalf is like Santa Claus, all of the backstories about how the different fellowship members ended up in Rivendell are scrapped, the 'wizard's duel' between Gandalf and Saruman was downright retarded...

Lady Arwen's relationship with Strider was mentioned by Tolkien in one of his letters as something he'd intended to include in the story, or at least according to the director in an interview I read.
As for Tom Bombadil, he is in the director's cut, but the entire scene was cut out to keep the movie under 4 hours. You can rent the full version from blockbuster at least.

? I dont know. I havent seen the extended version, I just read in the paper that they included tom.
